ProteinMPNN
A representative deep learning model for protein inverse folding that designs amino acid sequences given a protein's three-dimensional backbone structure. It is widely used in computational protein engineering.
Timeline (last 90 days)
Designability is a commonly used evaluation criterion in generative protein design: the generated backbone is fed into an independent sequence design model (such as ProteinMPNN), and the predicted sequence is then refolded using a structure prediction tool (such as ESMFold or AlphaFold); if the predicted structure is highly consistent with the original backbone (usually judged by an scRMSD threshold), the backbone is considered designable.
Diffusion-based methods such as RFdiffusion and ProteinMPNN typically rely on structured inputs such as structural fragments and hotspot residue coordinates to specify design intent.
Protein inverse folding refers to designing amino acid sequences that fold into a given three-dimensional backbone structure; ProteinMPNN and ESM-IF are representative tools.
ProteinMPNN uses a message-passing neural network to predict the optimal amino acid sequence given a backbone structure, solving the inverse folding problem.
Next-generation protein design tools such as RFdiffusion and ProteinMPNN employ advanced architectures including diffusion models and graph neural networks
